#1599 Clean another set of doxygen warnings

Version 1.8.1 reports the following warnings:

warning: Tag `SHOW_DIRECTORIES' at line 493 of file *name* has become obsolete.
warning: ignoring unsupported tag `HTML_FOOTER_DESCRIPTION=' at line 785, file *name*
warning: Tag `HTML_ALIGN_MEMBERS' at line 830 of file *name* has become obsolete.
warning: Tag `USE_INLINE_TREES' at line 999 of file *name* has become obsolete.
warning: argument `NOGENERATEMAN' for option SORT_MEMBER_DOCS is not a valid boolean value

this applies for all doxy files, meaning name stands for
- path_utils.cfg.doxy
- collection.cfg.doxy
- ref_array.cfg.doxy
- ini_config.cfg.doxy
- basicobjects.cfg.doxy
