I believe that adding a flatpak repo (especially Flathub) is now considered a basic feature of gnome-software that should work. But I'm judging from my experience (I use flatpaks a lot) and also from the fact that flatpaks seem pretty popular in the community (in the places which I follow). Feel free to argue with me :-)
